can I charge batteries by connecting USB port of the motor hat, or what is the easiest way to charge the 2x18650 lipo batteries ?

Hi,
I bought a separate charger for the batteries - something like

Batteries like these are used in e-cigarettes so you might be able to buy one in an e-cigarette shop. I don't think they will charge through the port you mention but I could be wrong.
